My main favorite songs are GoldenRod City, Surfing (Gold/Sliver), and Route 209.

Champion Cynthia(The piano!), Giratina's theme in Pt, Cyrus's theme, and the Olivine lighthouse background music, and further back, R/S/E's rival battle theme.

My favorites include the champion battle from RBY (NOT the FRLG remix), the Dialga/Palkia battle from DPP, and all the Arceus in-game event related music from 4th gen. The Giratina and Suicune battle themes deserve honorable mention. Also, the atonal tracks (Petalburg woods, Old Chateau, Sinnoh Victory Road, and Arceus battle/genesis sequence) make the inner music theory geek in me happy.

I think they ruined Viridian Forest (music and place) with Gold/Silver (don't complain with the memory excuse, they could've taken the safari zone beta out). They shrunk it and made the theme too uplifting! They fixed half of it in HG/SS, but the music's still there.

My favourite theme is Dark Cave or the Game Corner (G/S/C)

Oh, I definitely agree with you here. RBY Viridian Forest had these awesome moving tritones and modal chords, and if you listened long enough you could hear the same theme they used in the team rocket hideout music. But in GSC, well... the HGSS version didn't so much un-ruin it as make the musical style more clear. OK, so it's a kind of cool jazz... (*is not a fan of jazz*) I have yet to play that game though, so I don't know how appropriate or inappropriate it will feel in context.
Dark cave was a nice theme, I agree, though I personally like the pulsewave from the GSC version more than whatever they used for the bass in HGSS.

In Gold and Silver it wasn't the Virdian Forrest it was Route 2.

Yeah, but it was shrunk so that it didn't have to be a new 'room', and it just made a maze in route 2.

And HG/SS brought back the whole forest, full size and everything. The music just doesn't feel right though.

I didn't like the Gold/Silver remix of it; I thought the original (and the creepy FireRed/LeafGreen version) was way better.

I like the Kanto Wild Pokemon GSC/HGSS version ALOT.

Possibly the best in the series in my opinion.

My personal favorite would be R/B/Y's Gym Leader Theme, mostly for nostalgia reasons. In terms of arrangement quality, though, I have many favorites.
