I figure they'd be in Kanto, but if so, they'd seriously have to adjust the Nat'l Dex. If they aren't found in Kanto, they'd probably be set to a new area, like the Sevii Islands from FireRed and LeafGreen.

I know that the (regional)pokedex will include some 3rd and 4th gen. Pokemon, such as Honchcrow and others that evolve/Hatch by stone/item/incense from Gen. 1 and 2 pokemon.

Well, now that I've actually played the game, I found my answer. Most Hoenn and Sinnoh Pokémon are nowhere to be found outside of those found through evolution or breeding and legendaries. However, many Kanto trainers and gym leader rematches now have Hoenn and Sinnoh Pokémon.
